The rossoneri were outplayed for much of the first half as the home team took control of the play and possession and created numerous goal scoring chances.
The goal came half way through the half when Bernat broke down the right flank and his shot took a nasty deflection past Diego Lopez in goal.
Bayern could have doubled the score with Douglas Costa, after Honda gave possesion away just inside his own half, but the forward missed an easy second attempt after Diego Lopez had produced an excellent save.
Former Juventus midfielder hit the cross bar with a header as Bayern closed out the firt half on the attack.
In the second half the home side continued to dictate play however the rossoneri responded with two excellent chances inside the first 10 minutes first with Bacca then with De Jong. Both shots went just wide of the mark.
On 73 minutes Bayern doubled their lead when Goetze pounced on a loose ball inside the box to slot it into the bottom corner.
Six minutes from time Lewandowski made it 3-0 following a mistake from Alex at the back with a beautifully struck volley into the roof of the net.
The match finished 3-0 for Bayern Munich.
